You keep/leave the stone in the oven itself.

Can you leave the pizza oven with the cover on, all year round?

Difficult to answer - mine is in the Ooni cover and stored in a large garden storage box (plastic) along with other BBQ hardware, which is watertight. It doesn’t seem to have any adverse effects.
